Finding Slow Running Queries?

Hi,

I was asked to find a performance issues regarding our customer SQL Server 2008R2 instance. They noticed when executing applications two functions simultaneously which are running queries in instance the first one is finished successfully and the second one sometimes finished and sometimes is timed out.

I want to monitor server performance for a few days and find out what is the problem. I know that typical reason could include blocking, blocking per object , locks, waits, memory/cpu pressure, storage issues etc. I could increase Remote Connection Query Timeout but the point is to find what is causing that querys are running slow.

If I use SQL Profiler what should I capture? On Activity Monitor I could look what is happening when both functions are running. Are there any recommendations  what is the best to do in these situations where we can monitor al the time what is happening with the instance?

Maybe to use Data Collection or Performance Dashboard , however I wouldn'twanttoaffect theperformance andstorage size.

Any suggestions?
